Update (2011 model):

Rear door: following the directions above I used waterproof aluminum duct tape to cover the holes as indicated. I also used it to bind the edges of the plastic liner to the door metal all the way around.

Front door: different configuration so all I did was bind the inner plastic liner to the metal around the circumference with the aluminum waterproof tape.

Now to see if the doors leak. My wife has had the carpet wet on the driver's side, and we don't know if the liner was the problem but it seemed like an easy first solution to try.

Of course, I broke the triangular plastic trim off the back door where the door shell hangs onto the window. Is there an easy way to find a replacement for that part?

Brand new 16 Fit leaking water

Well since it seems Honda just rolls on with deniging these issues even exist. Which now it seems equates to these same horrific design issues from 07 still to this day existing in current production. Now how is that for attention to detals. Well our brand new Fit is again back at the dealer now for the second time. The first was the standard sorry but we can't recreate your issue. So come get your car right after all the techs exit the door for the day. Classic! So far both driver side doors along with the hatch and sunroof leak. Perhaps the passanger side leaks as well but due to the parking spot lean that is yet to be proven. But the rear driver side is a major not minor leak. Which will flood the rear floor board even during short duration events. All of this is totally unacceptable and would have already been resolved if Honda would just do the right thing. And not just choose to play ignorant and screw current and future customers.
