I have a 12 inch sub in a bassworx enclosed box behind the passenger rear. I had the amp mounted to the back of the sub box, so if i need to remove it (which is a bit of a pain) it all comes out as one piece.
Though I've not installed it quite yet, I'm planning on just putting the amp on the floor in the hatch, immediately behind the back seat and as far to the right as possible.
Here's a shot that I took while planning the sub enclosure:

As far as the sub box? I would like to see a fiberglass enclosure built flush into the spare tire well, this should be sufficient for an 8" or 10" sub which is ample for a car this size. The down side is that you give up your spare tire, just make sure you have a couple of cans of fix-a flat, good cell phone service/reception and your AAA membership in good standing.
The subs (two 8s) will be going right next to the amp to the left. What I'm thinking is that I could disconnect the subs when I need to haul the long stuff - and I've got the wide side of the cargo area to work with, totally unimpeded by the amp on the "short" side.
I started out wanting to keep things as out of the way as possible, but options were squashed quickly as I took a look around the car. Can't put amps under the front seats...can't put subs or amps under the rear seats without giving up utility mode...and, unless you can do without your spare, can't hide things below the floor in the hatch. There was a guy (check in the Fit ICE forum) that was trying to find a small enough amp to mount on the cargo wall on the left side, but you're limited to a very few low-power options.
VRII's got a great idea tho - to install the amp in the hatch door. You know, now that you mention it, I think a few months ago there was a guy talking about developing a custom-fit replacement panel for the hatch door that would hold subs? That would be sweet.

I think you are supposed to put the amp something like at least 3 feet away from the head unit...which would rule that idea out...
I was thinking of maybe putting one in behind the passenger seat. It seams like one might be able to fit there and still allow the rear seat to be folded down without the headrest. any thoughts?
