You can only void your warranty by having something you modified mess up, and the dealer must be able to prove that your modification was the cause of the problem. So if your engine blew and they tried to say it wasn't covered because you have an aftermarket head unit, no that's not how it works. If you had the HU installed improperly and fried your electrical system, yes you'd be up a creek without a paddle.

Replace at your heart's content. Make it even easier by also purchasing the proper harness to mate with the factory wiring and then you will not have to worry about any possible wiring problems from the install down the road. If you have electrical problems down the road then it was bound to happen factory headunit or not.

The only warranty you would void is the audio system. The Canadian Honda site states audio components are covered for 3 years/60,000km. Everything else should be ok, again as long it's properly installed, shouldn't affect any other parts of the car and/or warranty.

I bet it will be hard to take the Fit to the dealer checking out dash rattling after installing an aftermarket HU. But the dealers never do a good job fixing rattles anyway.
