I'm guessing it's headliner insulation moved by the mice.

It is. I just hadn't seen up inside the roof area of one of the newer version Fits yet.

Why would mice eat the headliner? Is there some nutritional value in the foam? Is Honda using some soy bean-based foam? How could mice get into the head liner in the first place?

Car makers are under increasing pressure to "go green". In response, they are turning to plastics derived from soy and other renewables. Not just a Honda problem.

You'd be amazed at the places mice can get into, and what they'll eat.

Mice tear up fiberglass insulation, too. It's not the nutritional value, it's the fluffiness for making a nest.

Last week I had to replace the fuel line on my Honda lawnmower because a rodent ate through it.

Yes, it seems to have been mice, as they have been trapped in the garage. The foam seems to be quilting foam that was stored in the car. One can never have too many traps...
