Quick question: Differences between an automatic engine and a manual?

I don't think there is, but figured I'd ask the board to confirm. Spun a bearing on a 2008 Fit 5-speed. Looking for a cheap engine replacement and most are from automatic based cars. I know I'll have to swap the flex plate to a flywheel and the clutch and such. Just wondering if the transmission bolt housing is different between an auto and manual? If not, that opens the options up quite a bit.

The engine connected to the manual transmission thinks it's better than the engine connected to an automatic.
