Like many others. I had this problem also. I never got around to finding it before selling the car though. I drove around with the back end stripped out and it looked like it was coming from the very back near the hatch seal a little to the drivers side from center.

There is a couple of threads on how to fix this look around a little. Basically there is a problem with the sealing material near the rubber strips on the roof and another thread on the doors leaking. Have fun.

My car came with a warranty but I went through the same problem. They had to re seal the back doors and the trunk. And there were some other factory seals that had to be re done. it was getting in through the trunk door and/or the spare tire well. Also through the top of my back doors and dripping down the sides. I wish I could give you details as to how to fix it but I can assure you it's fixable without a ton of cost or worry.

Here's the link to my web page on this subject with my 2008 Fit Sport. Turns out this appears to be an all too common problem with the Fit, given the numbers of e-mail I've had about it from other owners. However, Honda America told me they had no such reports from dealers, when I discussed it with them, after reporting my problem to them and documenting what I did with good quality pictures.
FWIW,
