What is the “best” way to prevent 2009 Fit from starting

Motivations are a) preventing theft (at least a little) during long-term absence b) preventing a teen.

I guess it may depend on whether I want the engine to turn at all.

Looking at the fuse diagram I see a fuse for ignition coil (though no starter relay?) so that’s one option. The other is disconnect or remove battery altogether. What else?

Super sneaky way would be to unplug the crank position sensor. Car would still crank but would never turn over, if the car has no idea where the crank is. It's located on the front of the engine, pointing toward the cabin at about the 10 o'clock position. Less sneaky would be pulling fuse 20 (fuel pump) or fuse 33 (ignition coils) but depending on how determined a teen we are talking that might not do it. When I was young and stupid I knew enough HTML to make my progress report card look legit with A's and B's, when in reality it wasn't. Had the URL redirect to a local networked pc. Dad eventually caught on, paid hell for it. Not saying your kiddo is as much of an asshole as I was, but you never know.

Take the keys away from the teen.
Immobilizer on these cars is near impossible to bypass.

Manual transmission. My neighbor borrowed another neighbor's manual transmission pickup. He knew how to drive stick, but it had been a long time (20 years, we found out later). He said it took him 10 minutes to figure out how to start the car because he hadn't remembered he needed to push in the clutch!

Now that is really an annoying feature. All my other MT cars start without such precondition but not the new Jazz. During the winter I usually start the car without sitting in when beginning to scrape windows and brush snow. That is to make it quicker and reduce the amount of snow coming in with my shoes.
The starting inhibit also makes it impossible to move the vehicle in emergency with starter if the engine is not starting e.g. away from the track or crossing.

Or maybe I should make a bypass switch to fool the car

Disconnecting the battery is one of the easiest ways, as you said. You could also look into wiring in a kill switch and hiding it somewhere in the car. ChrisFix has a super good video on youtube on how to set it up.
