There are 2 well-established methods for accomplishing this.
Method 1
Step 1: Drive your AT Fit to the dealership.
Step 2: Trade for a MT Fit.
Method 2
Step 1: Sell your AT Fit
Step 2: Purchase MT Fit
Either option will be MUCH cheaper than swapping transmissions over from AT to MT. I'm just guessing, but I'd think you'd need:
-Transmission
-Clutch
-Mounts
-New ECU or at the very least a new harness
-Shift linkage
-Shifter assembly
-New gauge cluster
and probably a ton of other stuff...not to mention the labor costs/time/fabrication involved.

I had the same issue with my MT Chevy S10 pickup...have an injured leg and hand, and as much as it grieved me after a lifetime of shifting, I found I needed to swap the MT for an automatic. SoI did. Parked the S10, bought my 3 day old 2012 base model AT Fit.
The easiest (although also most expensive) work I've ever done on a vehicle. Anyone want a crapped out paint bare 168k mile 15 year old pickup, with no parking brake? But it's still got the original clutch...they last a long time if you seldom touch the clutch pedal except when coming to or starting from a dead stop. Oh, and no, it's not free. In fact I'm thinking of keeping it for when I have to move something that the fit won't fit.
Clutchless upshifts and downshifts are more staisfying when there IS a clutch pedal but you choose not to use it.
