The 8th gen Civic DX/LX/EX has a 13 gallon tank and a 140 hp 1.8L engine.

Yes absolutely but a 2k3 civic is a 7th gen and has a d17 115hp engine.

The manual only gets better fuel mileage if it is driven at low RPMs, staying in the highest gear possible at all times. Most drivers do not drive them that way, especially since it's a really fun car to drive, and the temptation to drive the fun way (instead of the economical way) is too great.
The auto gets better highway economy, due to its higher fifth gear. This is also easier on the engine.
For your wife, I'd say definitely the auto. For yourself, think of how and where you drive, and decide which is right.
