What did I do to my poor 2008 sport... (misfiring)

I'm really hoping somebody can give me advice about my poor abused Fit...

I purchased my 08 fit sport used from some old lady in my area almost 4 years ago at about 110k miles. I love the car and fixed and upgraded multiple things. About 2 years ago, I replaced all coils and plugs to fix misfires and I used Densos for both. Car ran great for 2 years like that.

This summer I decided to finally make the AC blow cold air, so I purchased some DIY freon. I guess the gauge was busted, because I ended up overfilling and my compressor blew up. This obviously gave me a check engine light and the engine started making this clunking noise my friend said sounded like a bad harmonic balancer. I purchased a new compressor and had a local guy install it for me, he said the old compressor clutch was touching other metal and kinda shorting out when he took it out. But after replacing, the AC works great now, and no clunking noise.

Within a few days though, the engine light came back on and the code were misfires and random misfires on all but cylinder 3. I assumed I finally needed to do a valve adjustment. So my friend helped me open everything up and get to the valves, and I adjusted them with his help. We went through each valve 3 times and I'm sure they are all good now. And after that, the car does feel and sound better, but I'm still getting misfires. Also, the engine light only flashes when I get around 3500rpm, if I stay under that the engine light will stay solid or even turn off for a couple days sometimes.

After about a month now we are trying today is to switch the #1 and #3 coils to see if #3 is somehow the only coil that's still good. If #1 then is the only one not misfiring we will assume I need 3 new coils.

I really just want to know if you guys can think of anything else it could be? Since it all happened after the compressor popped, do you think that could damage the coils? Or damage something else that would cause misfires?

I have no problem paying ~$200 to get 4 new coils, but only if it actually fixes the problem.....

If plug isn't leaking and the parts are not "fake" check the connector and three wires for the suspected coil
if fine, compression test to be next

Damage to any of the AC components wouldn't have any affect on the engine itself, just replace the coils and sparkplugs again and I'm sure you'll be good to go.
