Regardless of what page 240 in the Owners Manual tells you, your Wheel Nut Wrench/Jack Handle, Jack Handle Bar, and Detachable Towing Hook are not located on top of the Spare Tire, you will find them under the floor mat in the back seat. Apparently the Tire Removal Tools where moved in the 2012 models and the Owners Manual does not reflect that.

yah, i noticed that on mine too. i emailed my sales guy and he said to look under the rear passenger side floor mat. walla.
since then, i moved the tool bag to the trunk. i added rags in between the tools to prevent them from rattling...and will use the rags if i ever encounter a flat on the road. also a good idea to keep disposable gloves in there. pressure up the spare to 60psi.

Mine was sitting on the tire, where it should be.
I think it varies, depending on what prep your dealer did. Mine is a fairly small dealership, so I think their attention to detail was a bit better than average.

Interesting, I never even thought to look for them. I have nothing on the spare tire (I put a large towel on there for protecting the car when I need to carry large items). I didn't even know there was anything under the rear floormat. I'll look today.
My dealer never activated my TPMS sensors, so 5 minutes after I drove the car off the lot, my TPMS light came on. Luckily I found the procedures, and did it myself.
my car had like 35miles on the odo when i bought it so TPMS was no issue. actually i was amazed my dealer pressured up the tires correctly. 
they did give me dealer installed swirls for free though... which i already polished off about a month ago.
