I'm wondering if there is a way to manually control the fog lights so they can be on without the headlights or parking lights. Ideally I'd run them as DRLs and disable the headlight DRLs, is there a way to do that?

Short answer...yes. Long answer, you got a shit ton of mod work to do.
1. Pulling Fuse 25 under the driver side dash will disable the DRL on the H4 headlights high beam.
2. You can buy the proper plug ends to run the fog lights off their own switch. It will no longer be controlled by the stalk switch (assuming you have an EX)
3. If you want to reroute the stock DRL module, that's a crap ton of digging under the dash. The easier way is to buy an independent DRL unit aftermarket, power it off an ignition ON bus, and connect them to the fogs.
Again, doable, but a shit ton of work. If it makes you feel better, My DRL's are disabled, I have LEDS on all lights on my EX 6MT. I will eventually run an aftermarket DRL unit to a separate set of switchback LED strips under the headlight housings that double as turn signals. Just gotta find the time to do it.
I think the route I'll go with fogs is reroute them to their own switch and disable DRLs.
Your LED setup sounds intriguing, do you have pictures? How much did it cost to swap out all bulbs to LED?
What color bulbs are you using for your rear turn signals? I (like many) thought the rear turn signals should have been amber.

Anything is possible with a wiring diagram, but I sure would not want to dig through the harness to find the DRL stuff.
Like bass said just run a switch to the fogs. If you just run the +/- to the switch use a relay. I'm sure there's a relay in there somewhere already but if you're making an independent circuit it's a good idea to include one. In addition you could keep the stock harness intact without cutting it so you can go back easily later. That's the easy button.

Yes use a relay as others suggested, leave the stock harness alone. Way the fuck too much work to make the stalk switch work with fogs independent of headlights. Believe me ive done the research. Same goes with rerouting the stock DRL unit to the fogs. The DRL unit is actually part of the under dash fuse panel. Its output to the high beam of the H4 light is BURIED behind it.
Hope this helps. Ill post pics and description of work soon. Also if you are looking to add a 2nd LED light to the cargo area, Ill be writing about that too.

I may just install them there actually. Reason being is if I do underneath the headlights, I do not think my nose mask will attach properly as the strips will be in the way. To top that off, the DRLS for the Jazz IINM are located near the fogs, though not the same bulb.
I've looked at a few different LED DRL options and like the JDM vertical strip that flank the fogs on the outside. They're pricey but I'd love a set.

Unrelated, I've been wanting to get a pair of spacers to make the rear wheels closer to flush, any examples or input of how that'd look with the stock suspension? I don't really want to lower it and sacrifice practicality though I love the look...

If you are thinking of the iJDMToy kit for the DRLs, I was told they do not fit the USDM Fit, only the JSDM.
I was thinking of getting these in addition to an aftermarket DRL control unit. I would mount them on the lower front grill. They are 10" by 1".

Now the aftermarket DRL control units I'm finding can be very simplistic from a voltage sensing switch to tapping into the existing wires of your headlights to control their operation. Still researching this.

You have to think of what you want the DRLs to do.
If you just want them to be on anytime the enigine is running all you have to do is wire them to any "hot when key is on" circuit that has four amps to spare.
I'd prefer to wire them through a switch so I could turn them off when I didn't want to advertise.
Keep it simple and you won't have any problems.

Agreed. No need to reinvent the wheel. The DRL function though I want to be automatic, not manual through a switch. I can go a step further with your example: power the DRLs from an ignition ON source, to a SPST Normally Closed relay, which opens (deactivates the DRLs) when the low beam circuit is energized. Simple circuit, and fairly easy to implement.

MDM GK LX have no OEM foglights.
Installed this Foglight/LED kit couple of days ago. As suggested by many others, removed fuse #25 to disable the factory DRL's.
Wired the strip LED's to a key powered fuse source (used the 2nd cigar lighter via a piggy-back fuse holder) so now it works as the DRL's. This set-up comes with a separate switch (w/ relay) to control the foglights.
Very pleased with the results.

For the EX models, here's some hardware alternatives that would work:

I can confirm that fitment of these China-sourced housings will work on all MDM GK's.
For the OP, this could be a simpler way (for EX models) using other light sources other than re-wiring the foglamps to be the primary DRL's. Worthwhile to note that the JDM GK RS has LED vertical strips as "standard" equipment.
