Plugged AC drains are common, usually in areas with a lot of fine plant debris like high pollen from trees, grass farms etc.. My Jeep luckily that tube is huge and I can reach it when the hood is open cause it plugs every spring..
UPDATE: I took sneefy's advice and took my car to the dealership on Wed, Sep 27, to get the wheel well looked at.
After a couple of days, they determined that there was in fact a leak somewhere in the back, which may have caused the dirt accumulation and rusting, and that all body work would be covered by warranty. They didn't have the tools to find nor fix the leak, so they sent it to a body shop across the street from the dealership to have them do the work.
Over the next two weeks, the body shop managed to patch the potential leak source, AND find new leak sources, which is kinda freaking me out. What's also worrying is that I've gotten two separate calls (spread out over the three weeks) from the dealership about replacement parts coming in for my car and being sent to the body shop, but they never mentioned what the parts were.
It's been over three weeks now, and the dealership keeps reassuring me that "it'll only be a couple more days," as the body shop has to do multiple pressure tests and other things to make sure the leak sources are fully sealed up.
I'm just praying everything comes back to me in one piece..
I've had the problem with "moldy smell from the A/C" on every car I've had with A/C since the manufacturers switched from Freon to R-134a refrigerant. It's not unique to the Fit.
I'm not blaming the refrigerant per se, but perhaps the design of the evaporator has changed and tends to retain water in the structure.

When you pick it up, insist on a walk-around and have them point out everything that was replaced and fixed.

UPDATE:
Went to pick up my car at the dealership this morning (they'd called the day before, saying my car was finally ready). Before I got there, I dropped off the rental car they provided at the rental shop a few blocks away.
When I got to the dealership, I asked the service person if he could take me on a walk-around to point out all the work that'd been done— he tells me he isn't the one assigned to my case, so he wouldn't know what work had been done. If I wanted a walk-around, I'd have to wait until Monday, when the person assigned to my case was back at work.
"That's fine," I said, "Mind if I go take a look myself?" He hands me the keys and tells me "It's out in the lot."
I immediately head to the back, removing the tools section to check out the wheel well area. It's still full of old dirt and rust. I'm a bit bummed (I was hoping they'd at least clean it), but whatever, as long as the leak sources have been patched up, I'm good.
Then, I take out the spare tire and am greeted with almost 3 inches of standing water, just sloshing about in the wheel well. I was irate. The thing that they were supposedly fixing over the past 4 weeks had not only clearly not been fixed, but they didn't even bother checking the car before calling me over to pick it up.
I went back inside the dealership to talk to the service person, but he was busy with a customer, so I went to another person. I explained my situation (the fact that my car looks like it hadn't been fixed at all, and that I'd be leaving the car there until Monday when I could talk to the person assigned to my case), and then asked if he could take a walk over to my car so I could show him the pool of water (I figured it wouldn't hurt to have an employee be an eye-witness to the water leak). I then called my father for a lift back home.
So the saga continues— I'll be returning to the dealership on Monday, and hopefully someone will have some answers and solutions.

If it was me, I'd have walked in and asked for the Service Manager and if he wasn't available then the next person up the chain. This isn't baseball - I wouldn't be inclined to give someone three swings at the ball.
Got to the dealership this morning, was greeted by the Service Manager. We sat in her office, and she went over every detail of the work done to my car, including showing me photos of every part that was patched up by the autobody shop, and the emails between her and the shop owner where he went into details about everything he did.
According to the shop owner, the sealant that the manufacturing plant applied to the seams of the body of the car had multiple little pinholes causing the leaks, because not enough coats of sealant had been applied during the manufacturing process. He suspects that the machinery that applies the sealant simply ran out of sealant as it was going through my car. So, he went through and patched up all the little holes himself, testing with water pressure tests after each hole was covered up, and finished the job last Friday.
Then, between the car going from the body shop to the dealership (or when the car was at the dealership), somehow, water made its way into the spare tire wheel well. The manager couldn't explain how it could have gotten in there, but I suspect someone on the dealership's team was cleaning the well area and just quit halfway (I found a dirty rag wedged underneath the spare tire which makes me believe someone just didn't finish the job).
Just for reference, this is what I encountered on Saturday morning, when I first went to pick up my car: https://streamable.com/lrr6j
(This was after I'd already soaked up about half the water with more paper towels).
Back to today— the Manager inspected the wheel well area with me, and made sure the area was bone dry (it was). She had an employee run my car through their car wash three times to make sure no water was getting into the wheel well. They did a good job cleaning the area as well:
Overall, I'm satisfied with the work they put in, and I trust that all the water leaks have been properly sealed up. The Manager was super apologetic for my experience on Saturday (and for the entire 4-week long process), which I appreciated. She also let me know that if I ever see any water pop up in the well area again, to take the car right back to them and she'd see that it gets resolved immediately herself, which was great.
It's going to be raining in my town over the next few days, so I'm definitely going to be monitoring the wheel well area (and everywhere else).
After going through this whole ordeal, the one piece of advice I have for all of you Fit owners is: if you suspect there's a leak anywhere in your car (e.g. you hear swishing/sloshing sounds while you're driving; you smell a weird moldy smell that could be from water collecting somewhere; or your wheel well area has collected dirt or rust), take your car to your dealership or an autobody shop and have them check it out.
Thanks to everyone in this thread for all your insight (special shoutout to sneefy for his analysis and suggestions)! I hope none of your Fits ever have to go through this!
My sister has a 2015 fit. Zero issues with it, she really likes it. It's been raining in PA for about 3 days and she sends me these two pictures below:
Her driver side floor is wet? What would cause this? She does not drive through standing water or puddles. She said that she thinks the water is coming in by the fuel release/hood release but that doesn't make any sense to me at all.
Is this a common problem? I've never seen this type of issue short of there being a hole in the floor and water coming in.. IE: Rusted floor pan at which point you have a bigger issue on hand...
One member had an issue with the sunroof drain being clogged which caused the front driver's side to get wet. The sunroof has multiple drain points, and I forget which one drains near the driver's side.
What would cause water on driver side floor?
Well the obvious and sarcastic/snarky sounding answer is.....a leak.
You don't mention the trim level, so I'm not sure this vehicle is equipped with a sunroof.
If it is? It's worth checking out
I would start out closer to home however, by just checking the rubber seal around the drivers side window and the door.
During a heavy rain? I might just sit in the vehicle and see if I can trace or find exactly where the water is gaining entry.
I've noticed on my 2016...no leaks yet. That the rubber seal around the window on the drivers side isn't perfect. I usually notice it as an increase in wind noise. But inevitably will roll down the window to find the rubber seal has slipped down a bit. I can push it back in place, but it won't stay perfect forever. I've been meaning to try to fix this, but haven't had the time yet.
But basically the only answer...is start trying to find the leak. Hopefully it IS as simple as a rubber seal or clogged drain points.
Good Luck.
Greetings. Brand new Fit owner here. I have a 2018 Fit Sport 6M. I love the car, but browsing this forum I see that the Fit seems to have an issue with water leaks from the doors and also the rear hatch. Does anybody know if this is still a problem, or if Honda finally corrected the design flaws that were causing the leaks? Thanks
2015 EX with no leaks. I just recently filled up the PSI and the trunk was dry. I saw some complaints about the sunroof drain leaking though, but so far I haven't seen that problem on mine.
2018 Sport here as well and have also had zero issues. As mentioned above the only issues I've seen with water leaks were due to clogged sunroof drains. Any other links or info about these "design flaws" would be helpful.

I will also add that I have a Sport, so no sunroof.
My ‘15 had a door leak, but it was a result of sloppy reassembly following the door handle bracket recall, not really Honda’s fault (except for not painting the door handle brackets, requiring the recall).
